Good and bad news...

Well, Im pretty sure my transmission is on its way out. If I try to accelerate too quickly, I get a horrible grind noise, does the same when I shut the car off. Good news I guess is, if I can get the parts for an MTX swap and figure out how to do it in a weekend for the around same price as a new ATX, then I'll finally have a 5 speed.
Any input on the problem would be helpful.

Im gonna try doing a filter change and fluid change this weekend. If that doesn't work, Im taking it to my mechanic.

Fluid level was fine, first thing I checked. The car has 147k, and never had a tranny flush or filter replace. So, Im really hoping thats it, as much as I want a 5 speed.

3 speed ATX's are relatively cheap on ebay, provided the shipping doesn't kill you. I have three of them, all for 2.2's

Shame those transmissions won't work for the Neon. I've still got the 3-speed
turbo automatic out of my Daytona that I'm sure I'll never use again.
Matt, keep me posted on how you make out. I haven't swapped a Neon over to 5-speed, but I've swapped similar cars. I could certainly offer some help.

I want to do this too. I told my dad about nutmeg selling his engine and tranny for 1k, but he told me it will take more time and modifications than it's worth. Especially with the different sizes and different PCMs.

Well, I got the pan off, got the fluid change and filter. The car is shifting mint, but still grinds when I start it. I have the car parked on cardboard to see if it leaks.

Too broke right now,I'd rather swap it in with a new motor while Im at it. So, Im gonna drag this one as long as it'll go. It might not be a carlisle though, but I sure as hell will be.

Grinds when you start it? Maybe the starter gear or the flexplate teeth...?
Either way, you guys with 2000's and early '01's are in for a tough time locating the parts you need for a swap. You need:
- a 2000 or early 2001 manual transmission, or a cable transmission from a 1GN.
- 2000 or early 2001 clutch cable
- 2000 or early 2001 pedal assembly (not easy to find).
The 2000 and early 2001 MTX Neons are cable clutch actuated, and after that, Chrysler switched to hydraulic clutches. The pedals are completely different. You can't use the more common stuff.

Why not? Naturally, you have to match your pedal assembly to whatever transmission you're using, but I can't see how it would matter which pedal assembly you use with respect to the year of the car. Why can't you put in a 2002+ transmission with 2002+ pedals and master cylinder assembly?
-Nothing was changed on the car's platform (2000+ PL).
-A manual PCM doesn't know/care which transmission you're running.
-Any 1995-2005 T-350 will bolt up to any 1995-2005 2.0L or 2.4L.
-2000+ shifters and linkages are all the same.
If I'm missing something, please chime in.

I am talking CLUTCH cable, not shifters. The shifters are all the same cables for 2GN, but the 00 and early 01 use a cable-type clutch setup. The pedal assembly is different, too.
In mid-2001, they switched the car to a hydraulic-type clutch setup. What's more, the firewalls are different, in order to accommodate that.
I just did all this research recently. If you want to swap to MTX, and you have a 2000 or early 2001, you MUST go with cable clutch parts, and while you can borrow a tranny from a 1GN if you cant find one from an 00 or 01, you MUST have a 2GN 00, or early 01 pedal assembly. MUST.
If you want to get a REPLACEMENT ATX, you need the mechanical one. The transmission in my 2000 is not electronic. Later they switched to an electronic version.
As far as the PCM goes (since you mentioned that, too), the 2000 PCM is different... later PCM's were NGC, which is far more restrictive to modifications. If I recall right, the 2000 PCM won't care which transmission you have, but you will need to disable the neutral safety switch. However, I have read on here that the later cars are not so easy to swap.
So yes, as is typical with Chrysler, there were indeed some changes throughout the generation.

I think the4 grind has nothing to do with the tranny and is coming from compressor. Damn car has me confused.
