If you want to retain your internal cooler in the radiator splice the aux. cooler into the output line of the ATX, so it goes: ATX > cooler > radiator > ATX. this is good if you have colder temps seaonally where you live. If it is warm year round then go: ATX > radiator > cooler > ATX (the cooler will be in the return line) Or you can bypass the radiator and just hook the line directly to the external cooler. Mounting it can be tricky depending on size and where it fits. in front of the A/C condenser/radiator is best. If it didn't come with lines or they're not long enough, get ones rated for trans coolers. Just tell the parts person what you need it for. Regular vacuum line isn't a good option. I don't know off hand which side of the radiator is hot/cold. I would assume the passenger side is the out for the ATX and the driver side is the out for the tank cooler, but someone with an ATX might confirm or correct that.
You can mount it by pulling the front air shield (black plastic thing that mounts under your front bumper cover) to get access to the front. The lines should be accessable from the bottom. you will need ramps, wheel chocks to get the front up or a jack, chocks and saftey stands. I think pulling the radiator would be more work, than it's worth, IMHO. Unless the internal cooler is leaking.
