No difference between MTX transmissions, EXCEPT for the bellhousing.
2001-up uses the hydraulically assisted clutch. So depending upon what year Neon you have, you may have to switch bellhousings. (no big deal)

For ATX, The 1st gen Neons used only the 3-spd.version.
The 2000-2001 Neon used the 3spd.ATX as well.... As far as I know, only the 2000 model year will interchange with the 1st gen Neon ATX.
(2001 Neons had an electronically-controlled valvebody, using solenoids; the 2000 and older had 'good old fashioned' hydraulically-actuated valvebodies).

The torque capacity is rated at 135 ft/lbs. for the 1g, and 165 ft/lbs. for the 2g. I think it's due to cable vs. hydraulic setup. Some of the gearing is a little different as well. http://www.neons.org/forumdodge/trans.htm
