I answered a PM about this from the owner, but I'll put it here too.
It sounds like you are having a problem with hooking up the manifold valve. There is a sticky covering this....

http://forum.2GN.org/viewtopic.php?t=3048

I wouldn't try to swap the whole harness out of another R/T unless you have the R/T harness already along with the R/T computer. If you are going to use the non R/T computer, follow the directions in the link.

Let me know if that helps you

i seen that a few times.it has the r/t ecm in the car but the engine harness plugs are on the back of the engine an the engine bay harness plugs are down by the ecm.its not hard to change the harness again if i get the r/t one but if i get the r/t engine bay harness will everything work right.the engine bay harness really dont reach an if i make it then the air box hits it an its really tight I'm kinda tryin to idiot prof/make it a normal r/t as possible if i start putting relays an stuff an he has a problem later on down the road an takes it to someone else they might not know whats going on an why its set up this way an try an fix stuff that dont need to be done know what I'm sayin. i have run into that alot with honda swaps sorry if im being a pain if the car ends up with any codes i cant get out cause things aren't hooked up right the car wont pass an cant tag it

Here is some more info for ya from a PM.

The manifold valve actuator hook-up can be done with your exsiting harness and fuse-box. The only difference in the PCM (wiring-wise) is the added actuator circuit.

Are you using a factory service manual? That would show you what pin-out is for the manifold valve. It would be a matter of adding that circuit to your harness to create the factory circuit. Here is the pin-out for that connector.

Either something isn't routed right or you're missing a piece of the harness, because the body and engine connectors should both meet at the PCM. Unless I am misunderstanding what you're saying...

I'm confused as well. Both the 2.0 and the Magnum harness are routed the same as far as PCM and block sensors. The harness should reach all components unless you have the harness routed incorrectly.

Based on what I see there, it looks like the engine side of the harness is coming up over the water lines. I think thats the problem. I will look at mine tonight to see how they should be run.

Also, is the plug you have from the PCM the original non R/T harness?

OK, I have some more info for you.

The connectors you have in this photo...

Image

They shouldn't be going toward the front of the car. They should be run in this area...

Image

So that leads me to ask...did you remove your 2000 harness at some point? The two connectors that are in the bottom of the first picture shouldn't be up front at all, but mounted to a bracket that attaches to the firewall behind the battery.

I suspect that while the engine harness is oriented correctly, the body portion is not. Can you get some pictures of the body harness, particular where the under hood fuse box is?
