Adding to the list of why dealers suck...
I get a call today from the dealer saying my alternator is bad and won't charge. now you all know that it's been in the shop and on the dealers lot for more than a month awaiting an engine swap. Well, it's all back together and now the alternator is bad.
Ok, I know it was charging just fine when I brought it in to be repaired and I know Alternators just don't all of a sudden go bad without warning signs. the dealer says I need to pay for a new one but I think they shorted it out and fucked it up because I know for a fact the alternator was NOT disconnected during the swap and was left to 'rest' on the steering rack.
What do you guys think I should do?

If the alternator worked when your brought the car in then it should be the same when it comes out. Something happened on their end and your should not be responsible. Talk to the service manager or even the owner if need be. Because what is happening is complete BS. I bet they forgot to hook up a few wires or something.
Dont let them get the best of you. Check your local law regarding this and know your rights. They prolly see you as a kid (no offense) and figure they can scam you.

Opinions? Why? You either...
A) Take them at their word that your alt is bad and pay it.
B) Bitch at them that you alt was fine when it came in, and now it's not. Argue with them until something happens. Make sure it's the service manager that you are speaking to. You will either wind up paying for it, having them eating the labor while you pay for the part.
Not much more in the way of options.

Ok. so I bought an new alternator at advance auto for 100+90 core charge. but before I gave them it I walked in with my dad and my personal mechanic (worked at the place before). before I could 'start' anything they said they took the old alternator apart and cleaned the brushes and it's now charging again.
I think they knew they were wrong and took it upon themselves to fix it instead of giving me a new part. I got my money back for the other alternator and everything is fine now! I'm getting her back around noon EST. I will have a thread up (maybe) showing the new engine. so I'll keep you all posted
