Wires coming out of amp are the ones listed above? I assume it is as follows:

RED: 12V +
BLACK: Negative Ground

GREEN: usually right + speaker
GREEN/BLACK: usually right - speaker

GRAY: left + speaker
GRAY/BLACK: left - speaker

Would you post a picture of what you are talking about please so I can get a better idea of what you are talking about?

without a little more info it's hard to tell (mono amp, 2 chan amp)
the specific amp model would help

it's probably not, but some amps have speaker level inputs which consists of wiring the amp directly to the speakers ... that would contain a bunch of wires and it's an optimal way to install the amp

what it probably is, at least -could be-

Red - +12v power -- this goes to your battery (with an inline fuse near the battery-- you need to know what size fuse to use based on the amp's power)

Black - ground, attach it to the chassis somewhere when it's installed -- scrape paint off so theres a connection

Green
Green/black
Gray
Gray/black

^^ probably the output to the sub.. 4 wires though might mean that it's a 2 channel amp, if you only have 1 sub then you can probably bridge the sub, but without knowing the full specs (model numbers) you could blow the sub

there SHOULD BE another wire for your remote lead.... this goes from the radio to the amp to turn the amp on

you also should have rca cables to go from the radio to the inputs on the amp

do you have an aftermarket radio or the stock one? i dont know if the stock has rca outputs for an amp...

^^^ That last couple line sis why I asked for pictures. :D It sounds like an older model kicker amp - haven't seen an amp from them with speaker levels inputs/ouputs for a while - although it has been a while myself since I was into subs/amps. I didn't even think anyone made them like that anymore

You know what? I bet if you look at the bottom of your speakers in the trunk, you will find that they match your wires on the amp. Also, I bet the red wire can be attached up front under the dash to the other red wire coming off the stereo. Black goes to chassis ground.
