flashing the ecu is when the dealer inputs your vin and milage and sentry info on to your new ecu so your car will run.

Don't worry about the plug dude, I have one too after my swap. I'm pretty sure thats the neutral safety switch. Its to make sure you push the clutch in to start the car. Mine works fine without it plugged in. No codes or problems.

Not sure if anyone has figured out the speedo problem with the A604 ATX computer and an MTX. The A604 uses the parking sprag for the encoder wheel. The MTX uses the sensor (VSS) driven off the passenger side axle. I think the ony current solution is replacing the PCM for an MTX one and getting the pigtail for the MTX VSS and wiring it in. I don't know if extending the VSS wire from the ATX harness to reach the MTX VSS will work, it would only cost as much as a couple feet of wire and butt connectors to test. I would make better connections if it actually works. You should get something but don't know if it would be even close. Depends if the pulses are the same.
You will prolly still get codes from the lacking outputs from the missing ATX.

ok well were is the plug for the speed sensor on the axle or where ever you said. the only plug that is on the trany is the back up plug. and im gonna try to extend the vss wire from the atx harness to reac the mtx vss but im not sure what kolor wire that is and where any of it is located.

Im sorry to say but don't waste your time trying to wire up the speedo to a atx ecu. I have a 05 thats fully swapped and ive already been there. I went for a while with out a speedo but then eventually got a mtx ecu and added a pin in the connector for a signal then tapped in the tps for a 5 volt power and the other obv. goes to ground. Now i have an accurate working speedo. Any questions about the swap let me know.

I'm guessing you did not remove the shift interlock cable when you did your swap? That's the cable that runs from your ignition cylinder to your ATX shifter that keeps you from removing the key unless the car is in park.

Remove the cable from the cylinder and the key should operate normally.
If I could just figure out how to meld the Outback and the Neon into one car...

ok well if u jump start the starter your gonna have to have someone turn the key as you jump start it. you cant just touch the starter to a 12v and it sart the car the ignition has to be engaged. i have a push button on my right side for that. sometims the car will strat right but but other times i have to push the button then turn the key. the only way your gonna be able to fix it is if you get the 5 speed ecu.
