Grr well I finally got my 03 Neon on the road after changing the haed and the timing belt...it was running fine in the begining, but Now I have 2 main problems.
First problem is I start the car then someone says they see a spark from under my car and im like wtf then the battery light comes on. I did change the alternator and I made sure the wires were connected tight so I have no idea what is grounding off.
Second problem I am driving on the highway everything is good except for my battery light then my car seems to be stuck at 4k rpm and its not shifting gears damn ATX then the airbag light comes on and im like wtf then the CEL comes on so im like great. Now I am getting codes P0700 and P2503 Charging system and shifting codes.. Any input?

Ouch. One thing that comes to mind is that the alt harness runs behind the engine and under one of the rear engine to exhaust manifold braces. You could have an issue there.
This is where good old fashioned electrical troubleshooting comes into play. You need to determine what voltage the alt is trying to produce, at what point the voltage drops (if at all), etc.

yeah, thats pretty low.
at idle you should be able to have 13-14v. with lights, etc it will drop a little at idle, until you get just above idle then it will be back to 13-14v

If there was a short on the "alternator to starter to battery" connection, the fuseable link prolly blew. Check for pinched wires and check the link for continuity. It is by the starter. Hopefully the ATX code is just the PCM freaking out from the voltage problems.
