Sunroof
it could be off track. Thats what happened to my 99. I could vent it but not put it all the way back. I took it to the dealership and they put it back on track for me. They charged me 120.

The sitting flush is just an issue with the glass. There are six torx screws inside the car on the black side mounts of the glass. These are what align the glass up and down so it sits "flush" with the rest of the roof.
As for the not going back are there any obstructions in the track? I would remove the glass and check carefully and make sure it's all greased up, put the glass back on, line it all up to your likings and then try it again.

Somewhere I read that the sunroof has a factory setting of like 1/16" higher in the front, and 1/16th lower in the back, so it doesn't sit flush. I did mine like that, and it's really noisy, so I'm gonna adjust it. My sunroof got all sorts of fucked up, so I had to take the whole thing out and realign everything.
