Custom Exhaust vs. Magnaflow?
I am wondering if it would be better for HP and sound, get a custom exhaust with 3inch piping and a glasspack or just buy a bolt-on MagnaFlow exhaust? Or custom piping and glasspack with axleback MagnaFlow?

3" piping is way too big for almost any N/A Neon.
I think it should be what ever is cheaper. Stainless is nice, however it's not really necessary in areas that don't use salt or have a lot of snow.

2 1/2 is max for a N/A engine under 3.0l in size. The skies the limit when it comes to exhaust options. In the end the only major difference between most manufacturers is sound. They all will give you anywhere from 5-7hp peak with the proper setup. Just do us all a favor and do not install a Fart Cannon on it

I'm a fan of the Magnaflow system myself.
Mine needs replacing, I am planning to go with another Magnaflow.
