is there a plug in the ATX wiring harness for the clutch safety switch? I figured they would have one but just left it unused for the ATX but I can't find one

Nope. Check out the many threads on how to make the NSS work.
If I could just figure out how to meld the Outback and the Neon into one car...

Well I swapped to the MTX ecu and engine wiring harness. I meant the factory ATX instrument panel harness. Does it have the switch plug wired in? Or if it doesn't how would i wire it up for it to work.

From reading I'm guessing the MTX ecu won't start without that clutch safety switch hooked up
