Then drain the "contaminated" mtf and replace with new mtf. My only issue with this is that it would be wasting 3 qts of fluid. Is there a better, cheaper way to ensure that all of the old atf gets out of the transmission?

The new models may go back to the GM synchromesh fluid based on wear reductions as well as increased HP for the new models. As long as you drain the oil while hot, you can refill with AMSOIL MTF and not worry. This is the standard procedure for switching over from one oil to another. There is not any chemicals that like to fight each other in either of the oils, so this switch from ATF+4 to MTF will be smooth. If you wish to use MTF and flush the trans, it may help get any wear particles out and give you better peace of mind.
